A century removed from those events it's probably best to judge German decision making as guided by the adage "not all jews are my enemy but all my enemies are jews".
The rural laborer communities 'within the pale' (the schtetl) were not the cesspool producing civilizational pathogens. Those were bred exclusively in the Ghettos where the elite jewish cosmopolites were free to subvert christian society.
Genociding the schtetl dweller wouldn't have done the Nazi much good - which is probably why they didn't do it. At least not to the extend that is claimed (since enough were left to immigrate to their holy land and take it over apparently).
