If you want to build a resistance there are two routes.
Go innawoods, onnamountain, or into the deserts, to establish hidden ninja villages, become historically accurate ninjas.
Go on the lakes, rivers, and high seas to become historically accurate pirates.
Pirates and ninjas are putted against one another precisely because they share the origin of commoners living under oppressive systems who foijd an escape to freedom, from which they became a terror to the system from which they had fled, as well as an asset.
Ninja clans were peasants who escaped serfdom and learned how to resist the samurai that they knew would be sent after them, later they were hired by samurai to use these skills for various purposes, such as theft, espionage, sabotage, and assassination, among other things.
Pirates had a similar start, usually hailing from the lower classes back when they had little rights, and coming from the newly established colonies, and many already fugitives or criminals already, they saw the seas as an opportunity for freedom, as well as a route to wealth and glory.
They learned skills that would later see then be hired by their former oppressors to go after the enemies of those oppressors.

I could also have added knights, the related figures of crusaders and knightly orders, or even vikings. Some conquistadors. Mercenaries. Old West gunfighters. Magicians or practitioners of magic. Your mention of ninjas is also worthwhile. All of these kinds of groups fit in the kind of small group or NGO mold or unique individuals or adventurers that can threaten the established order or be co-opted by it.
I could have mentioned the need to study secret societies and intelligence agencies too. Particularly as we are outnumbered and surrounded by the last one.
