I'd like to know more about what exactly happened. Which documents were in different order than first scanned. It was suggested that maybe boxes that were clearly unopened by Trump were subsequently opened and rearranged which would destroy a potential arguments that Trump couldn't have known what was in those boxes because he had never opened them.

It boils down to Smith, being pressured by Garland and the Biden DoJ to bring a case against Trump, is using the Espionage Act, the same one they used against Assange and the writer of the Pentagon Papers, Daniel Elsberg, to charge Trump with being a traitor because he ignored a court's subpoena for the return of records in his National Archives lawsuit.
The normal penalty for ignoring a court subpoena is fines and possible jail time until the subpoena is complied with, or an injunction can be established. But Smith is trying to use this disobedience to put Trump in prison for 20+ years.
