The mass graves were needed to deal with the mass deaths due to hunger, disease, and freezing.

Not a lot of them died to the actual physical or sexual abuse, because the ones doing it were keen not to be discovered.

Sure the catholic church helped cover it all up, but the blackrobes had to at least meet them halfway.
