I want to make a holodomer game, the map is HUGE and you have to get from a random area and try cross the border, its a stealth/survival game where you have to steal supplies and find a safe place to sleep etc. the map is huge and you can escape however you want.

Stellaris has cloning in it. Has a clone origin as well, entire species is the same dude.

Endless Space 2 has Horatio, a clone empire.

Some of the Star Wars games have clones.

Depends on how in depth you want the clone story to be. Naturally, anything regarding clones is going to direct the first thoughts to Star Wars games.

Mass Effect 2 and 3 had clone side stories, with the main character effectively "revived" from the dead by having his original body harvested and then brought back to life under the Cerberus project "Lazarus." Mass Effect 3 wrapped up a little bit more information with the final DLC that sent the series off. I don't count Mass Effect 4 as official because it was a poorly made attempt at capitalizing on the series popularity as the controversy over Mass Effect 3 was beginning to fade.

There's several other game series with notable clones and clone storylines. Hitman and Agent 47 (Agent 47 is a clone and genetically altered super human), Metal Gear Solid and Solid Snake have some clone storylines, and even Metroid with Samus having clones of her made during the experiments that saved her life from the parasite that gave her the superpowers and advanced suit mechanics.

Not really about clones, but augmentations, JC Denton in the first Deus Ex game is a clone.

In Fallout the institute makes synthetic human clones to unknowgly replace them in society. It's got some good lore to it

In Little Big Adventure cloning was also a part of the story, though my memory is foggy.
